Jun lahir di [[Seoul]], Korea Selatan. Ibu dan semua teman ibunya mendorongnya untuk menjadi seorang model atau aktris karena bentuk tubuhnya yang tinggi dan ramping. Cita-cita masa kecilnya adalah menjadi seorang pramugari, tetapi ia kemudian meninggalkan cita-cita tersebut karena pengalamannya pada saat naik pesawat. Jun Ji-hyun menikah dengan pengusaha Choi Jun-hyuk pada tanggal 13 April 2012 di Shilla Hotel di Jangchung-dong, pusat kota Seoul. Pernikahan mereka dihadiri 600 tamu. Choi adalah cucu dari desainer [[hanbok]] terkenal Lee Young-hee dan putra perancang busana Lee Jung-woo.
