Menyusul beberapa minggu kemudian dari gempuran serangan udara dan pemboman angkatan laut, pasukan Australia dari   Brigade ke 24 yang mendarat di Labuan dari kapal-kapal milik Amerika dan Australia pada tanggal 10 juni. Australia dengan cepat merebut pelabuhan dan lapangan terbang utama pulau itu. Sangat kalah jumlah garnisun Jepang terutama karena terkonsentrasinya di posisi benteng di pedalaman Labuan, dan memberi sedikit saja perlawanan untuk operasi pendaratan Australia tersebut. Awalnya, percobaan Australia untuk menembus posisi Jepang pada saat setelah pendaratan tidaklah berhasil, dan daerah tersebut lalu menjadi sasaran pemboman berat. Pasukan penyerbu Jepang juga berusaha untuk menyerang posisi Sekutu posisi pada tanggal 21 juni, tapi masih dapat dikalahkan. Kemudian pada hari itu juga, pasukan Australia menyerang posisi perkubuan Jepang. Di hari-hari berikutnya, pasukan patroli Australia membinasakan atau menangkap sisa-sisa pasukan Jepang di pulau itu. Total 389 orang tentara Jepang tewas di Labuan dan 11 orang ditangkap. Australia sendiri menderita 34 orang tewas.
 
Setelah berhasil mengamankan pulau ini, pasukan Sekutu mengembangkan pangkalannya di Labuan ke ukuran yang cukup signifikan. Brigade ke-24 kemudian meninggalkan pulau ini untuk menduduki pantai timur Teluk Brunei pada masa-masa akhir Juni, dan lapangan terbang pulau itu diperbaiki dan diperluas untuk menjadi pangkalan induk unit-unit [[Angkatan Udara Australia|Royal Australian Air Force]]. Selagi menduduki Pulau Labuan, Sekutu harus merekonstruksi infrastruktur pulau dan memberikan bantuan kepada ribuan warga yang telah kehilangan tempat tinggal oleh pemboman aju sebelum pendudukan dimulai. Setelah perang dunia usai, sebuah Commonwealth War Graves Commission pemakaman besar didirikan di Labuan.
