Varela lahir pada tahun 1946 di [[Santiago de Chile|Santiago]] di Chili. Ia kemudian memperoleh gelar Ph.D. di bidang yang sama, yaitu biologi di Universitas Harvard. Tesisnya diperjuangkan pada tahun 1970 dan disupervisi oleh [[Torsten Nils Wiesel|Torsten Wiesel]] dengan judul ''Insect Retinas: Information processing in the compound eye.''
Setelah [[Kudeta Chili 1973|kudeta militer pada tahun 1973]] yang dipimpin oleh [[Augusto Pinochet]], Varela beserta keluarganya menghabiskan 7 tahun di pengasingan Amerika Serikat sebelum ia kembali ke Chili untuk menjadi seorang profesor biologi di Universidad de Chile.
