Universitas Filipina didirikan pada tanggal 18 Juni 1908 berdasarkan undang-undang yang disahkan oleh Badan Legislatif Filipina Tingkat Pertama. Pendirian Universitas Filipina dimulai dengan pembentukan Sekolah Tinggi Kedokteran Filipina (kemudian disatukan dengan universitas sebagai Fakultas Kedokteran dan Bedah) pada tahun 1905, yang mulai beroperasi pada tahun 1907, setahun sebelum pendirian UP. Pada ulang tahun UP ke-40 pada Februari 1949, kantor administrasi pusat universitas pindah dari Manila ke Diliman bersama-sama dengan pemindahan UP Oblation. Setiap universitas konstituen UP dipimpin oleh seorang rektor, yang dipilih untuk periode tiga tahun oleh Badan Pengawas. Tidak seperti presiden yang dipilih untuk periode enam tahun dan tidak boleh dipilih lagi, rektor dapat dipilih lagi untuk periode kedua yang bergantung pada diskresi anggota Badan Pengawas.
